Same Employer Multiple Locations

I work for a local Subway store and in my town there are three different Subway locations all owned by the same franchisee. Because of this there are occasions where I am told to work another location. My first concern is the way I get paid is parapet checks. My employer doesn’t automatically share employee information between locations so I had to be put in the system separately for all three locations.

Here lately I have worked at two of the locations over the past two pay periods and because they don’t automatically share information about employee information such as hours worked and what not I have been getting two separate checks, one for each location I’ve worked at. This has caused me to pay more taxes than I should at one location, while paying not enough taxes at the other location.

Secondly my next concern is the wages I make. Since I work at two different locations that don’t automatically share information in the system they had to input my wage at both locations. At my primary location they are only paying me $11/hour which is the minimum wage in my areas, and at the secondary location they are paying me $13.20/hour. Legally speaking does anyone know if this is okay since it is the same employer/franchisee or are they breaking the law by paying me a lower wage at one store vs another?
