Payroll software down for 3 weeks???

I am an over the road truck driver. I am paid by the mile and receive a flat rate for certain non driving items. For the last 3 weeks company has claimed they have a software issue affecting only mileage drivers. We are getting what I call a pay estimate. I have not received any trip information nor any settlement explaining how the estimate was calculated. The paychecks themselves are normal with taxes etc withheld. I compared the trips I ran to the estimates and of course I'm short. Best case i have been shorted $428. Worst case is $920. In 3 weeks and now half way through a 4th week. I got 1 memo from HR before the 1st check was issued. Have not heard anything else from any level of management. The salary and hourly paid workers are not affected. Does this sound legit at all? I contacted the state of Indiana who basically told me that they won't do anything. I'm close to retiring and don't want to leave and work somewhere else for a few months. The company is privately held so there is no way to see P&L statements or other financial documents. Many trucking are failing or being absorbed by other larger companies. Should I really be worried or am I just paranoid?
